f.lux messing with default system settings.

I have dark menu and Dock by default and each and every time have to turn them back on in the morning.
f.lux should not change the behaviour set by the user in the System Preferences. Switching from light to dark menu and back should only work if the user doesn't use dark mode by default.

Sounds like you've got OSX Dark Theme at sunset enabled. Just open the settings menu to the left of your system clock and uncheck it.

I still think though, that this option should not switch to the light theme in the morning if the user has enabled dark theme by default.

This option is off by default - if you turn it on, it does what it does.
