Strange colors/blue-fringed mouse pointer on full-screen YouTube when f.lux is active

I also have the issue on all hardware accelerated video.
I am using Safari Version 9.0.1 (11601.2.7.2) on OSX 10.11.1
Computer is a mid-2013 MacBook Air with HD5000.I've had this for a really long time now, I think forcing the hardware acceleration off is necessary until there is a "good" fix for it. As soon as I move the mouse or exit fullscreen, everything is normal. But I can't or rather don't want to constantly keep moving the mouse through videos or streams (It happens on live streams, too - twitch.tv for example)

this issue is not happen in chrome!

I can do the overlay in Chrome (where it doesn't help) but in Safari it creates a whole new desktop (fullscreen app through Mission Control) and is quite intent on making that the only app. It might be possible with a Safari extension, but it wasn't as easy as I thought!
El Capitan has a new splitscreen view...probably wouldn't help but someone could try it. :)

This stopped failing on 10.11.1 on our Macbook Air (HD5000).

Same issue here : MBP 13" mid 2015 osx El Capitan 10.11.1 using Safari, however, i dont have any blue fringed blue color on my mouse.
I really got used with f.lux colors at night, i can't disable it only for few minutes to watch a full screen video
So, the only way i found to avoid this bug is to let my mouse cursor on the the play button of youtube. -
@herf Still happening on my Macbook Air (HD4000) w/ 10.11.1. seajay's youtube link earlier is a perfect example because of the white background right at the start.

Hi macbook air core i7 intel hd 5000 here and with El capitan 10.11.2 The last update i've just did the blue glow is here before i had no problem.
So sadly i decided to uninstall Flux 'cause the blue glow was very very annoying.
I hope you guys can solve it!

Macbook Pro Retina Mid 2014 13". Intel Iris 1536MB graphics.. Having the issue as others have reported.

I can confirm that it does not happen with Chrome, only Safari. I'm on 10.11.3 Beta (15D9c), MacBook Pro (Retina, 13-inch, Mid 2014) -

I have this problem as well, at least since the summer of 2015 but probably longer. However, closing flux doesn't help me. Tried closing it and rebooting Safari without flux but I still got this problem.

I found that when I activate (and then deactivate if I want to) another of my extensions I don't get the overlay colour disruptions when I go to full screen. (Limited testing has been done.)
EDIT: Seems to work ok on youtube, not on netflix. -
Same problem on full screen youtube videos when I don't move the mouse for a few seconds.
