Flux occasionally stops working for a few seconds

To elaborate, my screen returns to its normal color temperature for anywhere from a brief flash to a few seconds every now and again. The only trigger I've identified happens when I open a command prompt. It also happens at other times, but I haven't figured out what else triggers it yet.
My computer is a Fujitsu T900 w/ i5 520m and 8GB of RAM, in case that helps.
