Screen Flashing but only in PyChram and Webstorm

It has been happening for more than a year but I just discovered the source of the problem is Flux.

OSX 10.10.5 (14F27)
MacBook Pro (17-inch, Early 2011)
2.3 GHz Intel Core i7
AMD Radeon HD 6750M 1024 MB

It happens both on Macbook pro screen and on external monitor.

all other apps are fine. just these 2 apps flash about once every 5 min sometime more frequently.

Just upgraded to the latest flux and still happening.
