Under the "what to do first section" it says the following: "You can set f.lux to “disable” automatically for apps where color quality is critical". What does this mean and how do you do it?

Color accuracy is important to people like professional photographers. So if a professional photographer comes home after a day of shooting and they want to view and edit their photos after f.lux has already changed the color temperature, they can disable f.lux for their photo editing app so that they can have the color accuracy they need.

How to do it is easy: just go into the menu and follow the word "Disable".
