Resetting which programs disable Flux?

I am having issues with Flux auto disabling when using certain programs. The program in question is Plex Media Player. Whenever I try to reenable flux when using Plex, there way to reenable it in the tray icon. Is there anyway I can configure which programs flux is auto disabled? If not, how can I reset all settings? Thank you.

The new version shows a list of all disabled programs, so it is easier to re-enable them. Hopefully updating soon for you, or you can download again from the website.
