Can you guy make an option to turn off notifications when switch to excluded app?

When I disable flux for some app I already know that. The notification is very annoying, especially in fullscreen apps.

Yes we are planning to limit it - maybe just once per session.
I will say though that (on the Mac version) people forget and think f.lux is broken.
