Some games overrride f.lux, some do not. For those that override it, try borderless windowed mode. If that's not an option or if the game still overrides f.lux in borderless windowed mode, then you'll have to use Windowed mode. If that's not an option or if it doesn't work again, then you'll have to reduce your monitor's brightness. If you are playing in total darkness (no room lights or anything), then I would say that's your problem.
