Android has a system overlay feature that allows apps to overlay different layers on top of the screen. Dark room mode would probably be impossible but we can still overlay the normal flux layer on top of everything. Disabling flux when certain apps are open can be achieved by using an accessibility feature of Android to see what app is open.
